It might have to do with the linen cloth - maybe it was the cloth they used to wrap Jesus's body after they took him off the cross. I don't know.
 
Many think it may be Mark describing himself that night. I believe that is quite possible. It does emphasize that 'all' left Jesus. Not just the 12.

Why not just tell us that the man left? Why is it important that we know he left naked?
 
It's said that this was John Mark, known as Mark the disciple of Christ who assisted Paul and Barnabas on their missionary journeys. The linen cloth was only wrapped around his body. He was a disciple of Christ who was a part of the 11 disciples in Gethsemane that night when they came to arrest Jesus. The disciples fled when they arrested Jesus and one of the Roman guards took a hold of Mark to arrest him along with Jesus and as he fled from them his linen cloth fell off of him.

The only significance I can see is how fast the disciples fled away in fear of also being arrested. IMO, it's like our nakedness or another word nakedness can be shame before the Lord that we flee from Him in times of trouble instead of running to Him.
