Hi, I like what you are doing here, but I have some concerns, too.

This would appear to compliment Paul’s statement in
Romans 1: 18-23; that the eternal, who has neither beginning or end, had made himself manifest as this visible cosmos, and all that can be known about the eternal has been made plain to us in the creation itself, which is the eternal invisible MIND, ‘The GREAT THOUGHT’ made visible as it has evolved today.
The first part seems to be tending towards mentalism, which is the position that reality doesn't exist in an objective manner, but is only apparently real because it is a product of your mind, or the composite product of many minds. That might not be the perspective of the article in Nature, but it seems suspicious. The next part may be a Deist perspective, which is that God is the natural world, that the Creator is the creation. Neither mentalism nor Deism are Christian perspectives.
The fact that matter at it's basic level is energy, does not mean that the energy is thought, or mind. Energy is force. God spoke the creation into existence. Speaking is an act of force which uses the breath to create vibration in particular patterns. In a similar manner, God conceived patterns in His mind, and used His will to express them. God's mind and will are called the Power. To express the Power, God also had to become a polarity. A polarity is a duality which faces in opposite directions, and has an express image. So, God is a Trinity. The Power is the Spirit of God, the
Ruach, and the polar Presences are the Father and Son, the
Panim.
The Holy Spirit is the extension of the formless Power into the Sons of God, incarnate or discarnate, as the Breath of Life. The Breath of Life was given only to man, the Adam, in Gen2:7, and again in John20:22. That is why I know that the animals on Noah's arc were domestic stock, because the Breath of Life was used when speaking to them as part of the domestication process. Being domesticated, they have the Breath of Life in them in the sense that they are under the dominion of the Holy Spirit in man.
So, creation is not just patterns in the mind of God, but also requires God's will to be the Power to express the patterns through the polar Presences. The mind and will of man is not needed to effect creation, though man may exert a small effect on creation due to the fact that man has within him the Breath of Life. Therefore, mentalism is not true. Further, Deism is not true, as God exists without creation, but after creation, God also exists within creation.
As Jesus was a part of the Trinity, He was one with the Power, and so with His Breath of Life He was able to exert a rather large effect on creation, which was why His miracles happened. Quantum mechanics functions on the sub-atomic scale according to probabilities, due to the Heisenberg uncertainty principle. A high probability for a sub-atomic event becomes a low probability for a larger macro-structure. However, the probability of a macro-miracle increases with the strength of the Holy Spirit, or Breath of Life, in a man.
The Holy Spirit is not given by measure, but it is given according to course, as the works of the Spirit in the juxtaposed kingdom of heaven. These are the Seal of the Spirit, the Covering of the Spirit, the Infilling of the Spirit, and the Indwelling of the Spirit. These are the stages of the second birth. The Indwelling of the Spirit is the concurrent resurrection of the spirit body within the physical body. This is the only resurrection, and is given by grace through qualification, to the just, and to the unjust who are vicariously justified by the imputed righteousness of Jesus Christ. The resurrection is not given to the wicked, who are the unjust who are not vicariously justified. After the resurrection, a man may continue to abide, and therefore his soul+spirit will continue to ascend in the resurrection of life, or a man may rebel, and therefore his soul+spirit will descend in the resurrection of condemnation.
