Wooden ships that large will always leak; there's no way to stop flexing. But so long as you can pump out the water, the ship will stay afloat. The best way to solve the problem is to build an Ark, load it up with people and animals with enough food for a year, and see how it works.
I'm pretty sure no one will ever try that. For the obvious reasons.
