So I think that because of the fall it was man who changed. Before the fall maybe all those things could not effect him in a harmful way but afterwards they could.

I see them as a natural outcome of the fallen creation. Once satan sabotaged creation it was all cursed in one way or another.

If God is indeed the creator of all that is the the answer is of course yes. Take caution, however, on how you label these creations. You described the bacteria as harmful, but that may not be the case. What's harmful for us may be beneficial elsewhere in creation. We must be careful not to only see things from a human-centric POV.
So often it seems as if we allow ourselves to believe that God created this world for us as opposed to it being created for his purpose and us as but a part of that greater purpose.
