in true old ways the bowing is from ancestor worship rituals .the shrine for o'sensei is a Shinto one that has his face in,a photo surrounded by a bonsai tree and other things and the aikido hombu dojo ,which is that will lay food at the alter ,you bow to that with the flag of Japan by it .
its not common in America but,that is the origin of the bowing to the flag .in,my,older aikido dojo they set up a shrine with a few odd things ,no food left but it has a mini shrine to o sensei and the samurai armor and a tiny cross with a obit to teen studs,t who was killed in a wreck and is missed.
so yes in America I can argue this happens .I know,I have seen my friends my old shihan ,master bow to that thing .one can argue it is as well idolatry .I have no problems seeing that it isn't to some though I get the shrine and why,as I,asked and it was not to be considered a Shinto one.
