If you compare John 3:5 with 1 John 5:5-8 water means word as in the word being the living water (John 4:9-15) as in the Father, the word (living water Jesus) and the Holy Spirit. The three that bear witness is Holy Spirit, Gods living word, and the blood of Jesus who made atonement for sin that we can be reconciled back to the Father.
Everything from Genesis 1:1 to Revelation 22:21 is all Gods word and Holy Spirit dwelling in or falling on and come to Earth in the form of a man in Christ Jesus. It's all Gods grace freely given to all who will believe in that faith that is Christ Jesus as He spoke Gods word (John 12:44-50 living water) and the Prophets and Apostles wrote and testified of what Jesus taught verbally.
It's Gods word that we are made righteous through Him, sanctified, justified and made Holy before Him. No dirty river water can save us, but is only an outward appearance to others that we have been washed clean (made righteous before God) by the blood of the Lamb and the renewing through the Holy Spirit.

Literal water has nothing to do with salvation as Jesus came by the foretold word of the Prophets, sent by the Father, and signified by the Holy Spirit that lighted upon Him during John's water baptism for the remission of sins, Matthew 3:11-17. The more I think about "born again" Nicodemus had no understanding as even many today would ask the same question "How can a man be born when he is old? can he enter the second time into his mother's womb, and be born?"

IMO it doesn't matter if we say born again or born from above, but that we understand it is by God's grace through faith, which is Christ Jesus and His finished works on the cross that we are cleansed by the blood of the Lamb and our spirit renewed by the very Spirit of God, (Holy Spirit)
Ephesians 2:8 For by grace are ye saved through faith; and that not of yourselves: it is the gift of God: 9 Not of works, lest any man should boast. 10 For we are his workmanship, created in Christ Jesus unto good works, which God hath before ordained that we should walk in them.

3:7 "you. . .You" The first is SINGULAR, referring to Nicodemus, but the second is PLURAL, referring to a general principle applicable to all human beings (same play on SINGULAR and PLURAL in John 3:11).
One is tempted to interpret this in light of the Jewish tendency to trust in their racial descent (cf. John 4:12; 8:53). John, writing toward the end of the first century, obviously confronts Gnosticism, and also Jewish racial arrogance.
"must" The Greek VERB dei (lit. "it is necessary," (BAGD 172), PRESENT ACTIVE INDICATIVE) is used three times in John 3 (John 3:7,14,30). It denotes things that must occur for the plan of God to move forward (cf. John 4:24; 9:4; 10:16; 12:34; 20:9)
3:8 There is a play on the Hebrew (and Aramaic) word (ruach) and the Greek word (pneuma) which means "wind," "breath," and "spirit." The point is that the wind has freedom, as does the Spirit. One cannot see the wind, but rather its effects; so too, the Spirit. Mankind's salvation is not in his control, but is in the Spirit's control (cf. Ezekiel 37). It is possible that John 3:5-7 also reflects this same truth. Salvation is a combination of the initiation of the Spirit (cf. John 6:44,65) and the faith/repentance response of the individual person (cf. John 1:12; 3:16,18).
John's Gospel uniquely focuses on the person and work of the Spirit (cf. John 14:17,25-26; 16:7-15). He sees the new age of righteousness as the age of the Spirit of God.
John 3:8 stresses the enigma of why some people believe when they hear/see the gospel and others do not. John asserts that no one can believe unless touched by the Spirit (cf. John 1:13; 6:44,65).
This verse reinforces that theology. However, the question of covenant response (i.e., human acceptance of a divine offer) still assumes the Spirit touches everyone. Why some refuse to believe is the great mystery of iniquity (i.e., the self-centeredness of the Fall). The older I get, the more I study my Bible, the more I minister to God's people, the more I write "mystery" across life. We all live in the dark fog (i.e., 1 Cor. 13:12) of human rebellion! Being able to explain or to put it another way, developing a systematic theology, is not as important as trusting God in Christ. Job was never told "why"!

Not two things, but one, by which the latter Noun becomes a superlative and emphatic Adjective, determining the meaning and nature of the former Noun, showing that one to be spiritual water: i.e. not water but spirit. It is to be rendered "of water-yea, spiritual water". Compare Eph_5:26, and See Joh_7:38, Joh_7:39 and Eze_36:25-27 for the "earthly things" of Joh_3:12.

Of water and the Spirit (ex hudatos kai pneumatos). Nicodemus had failed utterly to grasp the idea of the spiritual birth as essential to entrance into the Kingdom of God. He knew only Jews as members of that kingdom, the political kingdom of Pharisaic hope which was to make all the world Jewish (Pharisaic) under the King Messiah. Why does Jesus add ex hudatos here? In Joh_3:3 we have “anōthen” (from above) which is repeated in Joh_3:7, while in Joh_3:8 we have only ek tou pneumatos (of the Spirit) in the best manuscripts. Many theories exist. One view makes baptism, referred to by ex hudatos (coming up out of water), essential to the birth of the Spirit, as the means of obtaining the new birth of the Spirit. If so, why is water mentioned only once in the three demands of Jesus (Joh_3:3, Joh_3:5, Joh_3:7)? Calvin makes water and Spirit refer to the one act (the cleansing work of the Spirit). Some insist on the language in Joh_3:6 as meaning the birth of the flesh coming in a sac of water in contrast to the birth of the Spirit. One wonders after all what was the precise purpose of Jesus with Nicodemus, the Pharisaic ceremonialist, who had failed to grasp the idea of spiritual birth which is a commonplace to us. By using water (the symbol before the thing signified) first and adding Spirit, he may have hoped to turn the mind of Nicodemus away from mere physical birth and, by pointing to the baptism of John on confession of sin which the Pharisees had rejected, to turn his attention to the birth from above by the Spirit. That is to say the mention of “water” here may have been for the purpose of helping Nicodemus without laying down a fundamental principle of salvation as being by means of baptism. Bernard holds that the words hudatos kai (water and) do not belong to the words of Jesus, but “are a gloss, added to bring the saying of Jesus into harmony with the belief and practice of a later generation.” Here Jesus uses eiselthein (enter) instead of idein (see) of Joh_3:3, but with the same essential idea (participation in the kingdom).
